As long as all store views are hosted on the same Magento instance, then it doesn't matter which store view is configured in Stripe. The module will accept all webhook events at a single webhook endpoint, and it will load the correct store view based on the order number in the metadata of the webhook event. By default, the Base URL of the Default Store View is configured, which handles events for all child store views.
